The residuals are always actual minus predicted. The models are: y = f(x; β) + ε. Hence, the residuals ε^, which are estimates of errors ε : ε^ = y −y^ y^ = f(x;β^) I agree with @whuber that the sign doesn't really matter mathematically. It's just good to have a convention though.
